Flint moves to Middlesbrough for an undisclosed fee, which is understood to be £6m.
The 28-year-old is Boro's second new arrival in the space of 24 hours, with Paddy McNair having completed his £5m switch from Sunderland yesterday.
Flint joined Bristol City in a £300,000 move from Swindon Town in the summer of 2013, and made 246 senior appearances for the club.
He has scored 38 goals in a Bristol City shirt, and Boro beat off competition from a number of Championship clubs to seal his signature.
Bristol City chief executive Mark Ashton told his club's website: "There has been significant interest in Aden for a lengthy period and it's the correct time in his career for him to move on."
Robins boss Lee Johnson added: "On a personal level, it's fantastic to have seen Aden mature and grow to become one of the best centre-halves in the division.
"I am naturally disappointed to see him leave but it's important we move forward."
